Can the mutual conduct of parties change future application of agreed contractual provisions?

If two parties to a contract willingly agree to ignore a contractual provision and then by virtue of their mutual conduct only, they change that provision to something different, should the parties then assume that the original 'as contracted' provision is automatically amended for future application?
